Will I need to protect my potted Agapanthus over the winter?

Yes, they will need some protection if it gets really cold, with the evergreen ones being less hardy because they do not go dormant like the deciduous types. Either move the pot into a protected area such as a garage, porch or shed for the cold nights, or protect the roots with several layers of bubble wrap around the pot.
